I have created an MQTT route and successfully published data from Notecard to the MQTT broker using the route. Is there any way to get the data published to the MQTT broker from an external service via notehub to the notecard using the same route?

If you want to send data to a Notecard from the cloud, you would have to use the Notehub APIs. You can’t use a Notehub route to send data to a Notecard.
