The answers are inline.

Will Events in files starting with _ (such as _session.qo) be charged a CC?

Yes, Events in files starting with “_*” (like _*session.qo, _geolocate.qo, _log.qo, …) will be charged CC. We’ll provide a UI in Notehub that enables you to opt-out from us generating these events in Notehub if you wish so. Please also note that _session.qo (as well as other system events) provide quite a lot of useful information that increases an overall service value.

The rule-of-thumb here is that whenever an event appears in Notehub’s event view, it is counted as an ingress event. We are not going to count any events that are not accessible to our users.

Will Events that result from using the Notehub API to add or update a Note be charged a CC?

Yes, Events resulting from the Notehub API that create a Note will be charged a CC. These are all Notehub ingressed events.

What do the 1,000 free API requests per day refer to? Do these include uses of the Notecard API and/or Notehub API?

This is just about the Notehub API.
